Despite its beauty, Bundala faces threats from invasive plants like Prosopis cineraria (කලපු අන්දර) and Opuntia dillenii (කටු පතොක්  or spiny pest pear cactus), which jeopardize the park’s native flora and fauna. Additionally, the influx of excess water from paddy fields under the Kirindi Oya Irrigation and Settlement Scheme has significantly altered the lagoons, resulting in a drastic decline in aquatic species such as shrimp and crab.
